All three DNS or just the two?
It seems that new domains set up after the new DNS server install are assigned two NS servers, and not all three. Does that mean I should only those NS servers assigned to that domain, or should I use all of them? This question also goes for my old domains - should I continue to add NS2 to my registrar entries, or only for new domains?

just use the ones that are asigned to the domain. same as the old ones, just use the domain servers that have been asigned to the domains, dont add the new one.

Will that not make it tuff for us to tell a customer what they should put for their NS records? If it is 2 of three then what?

Not really, all new customer domains loaded will be put on ns1 & ns2 nothing is being added to ns.

That is what will be posted on my site then.... Although, does that mean the the cusotmers before ns2 was added will still need to use ns and ns1?

Just make sure you register NS2 as a nameserver and not just submit the server alias.
